I wouldn't blame Apple for this, BTW it's not Apple's responsibility to make sure that their software is compatible with WD's products. If you are stuck with the incompatible firmware, you can remove the drive from the WD enclosure and put it in another (non-WD) enclosure.

My advice would be if you use a WD My Cloud as your primary place of data-storage, don't upgrade because using the drive becomes seemingly problematic in El Cap. After many issues with the actual El Cap update (freezing up, crashing, rebooting failures etc) I still find this same issue as before. WD released a firmware update today for My Cloud which I diligently actioned, hoping this would resolve this standing issue, but alas.
